Network-Level Analysis
Query interactions of multiple isoforms and generate a specific subnetwork from a list of protein variants or transcripts.
Option 1
: Enter a list of Ensembl IDs (genes, transcripts or proteins)
[Example 1: Specific interaction between two Isoforms]
[Example 2: Interaction between multiple isoforms]
[Example 3: Transcriptomics data (differentially expressed transcripts in normal/tumor samples 'BRCA cancer')]

This option supports the visualization of up to 2000 genes/transcripts.
Make sure all the inputs correspond to Ensembl IDs and do not mix genes with transcript IDs.
Option 2
: Upload a file with transcript counts
Upload a transcript count file
Select transcript count file
Specify the maximum number of transcripts
This option supports the output of tools such as Cufflinks and Kallisto (examples:
1
or
2
)
The "maximum number of transcripts" refers to the number of transcripts DIGGER will select when building the sub-network, based on the highest scoring transcripts.
The uploaded file can be either a comma or tab separated table containing Ensembl transcript IDs and counts. The first column of your file must correspond to Ensembl transcript IDs (can have any column name) and there must be a column named either 'tpm', 'counts' or 'FPKM'.
